Which updates are you trying to install? Did you try to manually download each update from the Download Center and then install it?
There a Microsoft Knowledge Base article (http://support.microsoft.com/kb/2258121) specifically aimed at fixing Windows Update error 646 occurring when you try to install Microsoft Office updates.
