Windows server 2003 R2 not completely indexing

So we have sort of a strange indexing/Library issue with some of our Windows 7 workstations. Our main file server is a Server 2003 R2 storage edition. We have a folder called users and within that is a folder for each department. Within each department folder
is a folder for a user. What seems to be happening is that the top level folder (either the "users" folder or the "departments" folder), are being indexed and therefore able to be added to a Windows 7 Library, but not all child folders are indexed(for example,
there are 10 user profiles in the accounting folder and only 8 can be added to a library. It seems to be random as to who can be added or not.
We would really like not to try and re-index an entire server, so any ideas are appreciated.

This problem seems to be more on server then in workstations. I would recommend two steps:
1. Setup audit on the server share and see, if indexing has access to all folder
2. If (1) does not help, place your question into Windows Server > General forum
