We have two email addreses, on the company, but just one is used for the Lync.
When we migrated to Outlook 2013 and Lync 2013, the contacts on the Lync, apparently merged, and now it give us "Presence Unknown."
Any ideas?

Usually this problem is associated with a problematic user profile.
Navigate to: %userprofile%\AppData\Local\Microsoft\Communicator\sip_<username@domain>\
Be sure to log in as the localhost admin and not the user of the profile
Clear the profile by moving the file to another location temporarily then re-log in as the user and test.

Unfortunatelly, we already tried that and it dont worked.
The issue appears when the GAL is loaded to the cache of contacts Lync (we are several enterprises under one major group) and it seems it merge the two email addresses and the IM goes to the address that dont have Lync.
My idea of solution is to block the GAL on Outlook, but i still dont get it
