To control this centrally you would use a Lync meeting policy. You can edit the existing global policy for meetings through the Lync control panel > conferencing > meeting configuration. This will allow you to change the default global settings.
You can also run the Get-CsMeetingConfiguration cmdlet from a Lync management shell to view these same settings. If you do not want to edit the default policy, and only wish to change this for a select group of users, then you can create a new meeting policy and apply this to those users.
In direct answer to your question, If do not believe there is a local client registry setting that will allow you to control the default meeting behaviour from the Client side.

Unfortunately I do not believe you can disable IM for conferences natively in Lync, as this would inadvertently affect toasts and notifications.

Base on my knowledge, you can disable IM on interface when creating the scheduled Lync conference, Lync Meeting Options--Permissions--A new mmeting space (i control permissions)--Do you want to limit participation? click "Disable IM".
Or you can do it by change the value on Registry with the following path:
HKCU\Software\Microsoft\Office\15.0\Lync\ConfAddin\user@sipdomain.com, double click UserSetting, and change the value of "IMDisaled" to true. However, the organizer of the Lync meeting can enable it when creating the meeting.
You can control the features and capabilities that can be used in a conference by Lync conference policy using Set-CsConferencingPolicy with different parameter such as: AllowAnnotations, AllowAnonymousParticipantsInMeetings and so on.
