Most of my Environment variables disappear when I change one of them

This is a weird problem and I haven't been able to find anyone with a similar problem. When I install software, I find that most of my environment variables simply disappear, including the PATH variable and the WINDIR variable. This causes lots
of things to not work on my system, since a lot of Windows shortcuts appear to rely on WINDIR. However, when I restart my computer, they all come back. I thought this was a problem with Windows Installer, but then I found if I manually changed
an environment variable such as the PATH, the as soon as I press 'OK', they are all gone again until I restart.
Has anyone heard of this issue before? I will post below the contents of my environment variables before and after they disappear. This is a really annoying issue.
I have starred out a few of the values of the variables as they contain information on my domain. I will also note that I have starred the value of LOGONSERVER, but the value is different before and after the problem.

I have a simalar problem. We have 3 system variables that have to be set for a certian program. Every once in a while I have a user lose these variables. The last one lost some recent dispaly settings suppect restore point. I am trying something
out in that now once I input the variables I make a new restore point. Maybe that will make them stick.
