Self Sign Certificate is not supported for Lync Deployment.
Do you mean renewing certificate from you own Enterprise CA?
You need to run Step 3 from the Deployment Wizard. Here are the steps:

you cannot have self signed certificate in lync, if you mean certificate in front end server from internal ca, it will automatically renew from your ca.
and if you mean certificate on edge which is issued from internal ca you must manually renew it.

As rightly mentioned by other members... self signed certificate is not supported for Lync. You need to grab another certificate to avoid any unknown issues with Lync.
