We have multiple Exchange forests connected through FIM Galsync; and we are in the process of consolidating users from all these connected Exchange forests into one. Once migrated I need to exclude the migrated user from the source domain and target domain irrespective of which OU they are located. Please advise if I can set the exclusion using any custom attrib

Yes you can use any attribute in a Filter.
