Files not shown in Explorer, but are still there
Okay, so here's my problem, some of folders on my computer, including folders inside both of my programs folders, are not shown with anything inside them with explorer, but I know they're there because 1) The amount of free space on my harddrive, and 2) When I use a shortcut to a program, the program still opens up. How do I fix this? I've already tried running a chkdisk, and it didn't find any problems.

Have you checked to see if they are hidden?

They are not hidden, and even if they were, I have it set so I can see all hidden files and folders.

And I would know that how? When you check the properties of the shortcut, does it actually point to the folder you are looking in? Sometimes Programs get put in virtual stores.

No it's not that, this happened after I transfered about 600gb from one internal harddrive to my main harddrive, I know the files are there, there's just no record of them. Also when I was transfering, two programs all of a sudden "stopped" responding, first it was explorer.exe, I let it *fix* itself, and it came right back up, the second was Windows Live Messenger.

I just found out something weird, I never set an index to either of my harddrives, and now when I search for something on my harddrive it goes so fast as if it were indexed, Of course it still can't find the files that are still there, and are taking up space, they're just not in the index. How do I fix this?

I tried installing an alternative to windows explorer called FreeCommander, and when I use it, it sees all of the files that Windows Explorer doesn't see.
