Windows 2008 EFS
I'd like to know if storing files on a Windows 2008 server enabled with EFS, and expecting a typical application to encrypt/decrypt files for the end-user say when saving/retrieivng files through the application is possible. In other words, does it exist that the application handles the encrypt/decrypt process on the fly using Microsoft's EFS. I'm in a situation that the application must control the encryption process (and not the user) and expect the files to remain encrypted until accessed by the trusted application.

What you want is entirely dependant on the application. As far as an application bing able to decrypt and open EFS encrypted files, as long as the application is running in the security context of the user then yes, the application will be able to decrypt the files and they will continue to be encrypted when saved. EFS is implemented at the file system driver level so as long as the app is using the same security context as the user, the app will be able to access the files.
