Will the expiry of the support to windows server 2003 affect the monitoring of the windows 2003 SP2 in SCOM 2012

Short answer, No. 

You can still monitor "unsupported" products. I suggest getting the latest Server OS management pack (Jan 2015), it has an .mp for Windows Server 2003.
