Source code version control using webmatrix, visual studio, publish commands

I have a general question regarding source code management.  I recently started a classic ASP porting project and want to understand how code is deployed to Azure webapp.  I am new to visual studio and webmatrix.  I have both webmatrix and visual studio 2013 on my local machine.  Here is my folder structure and location of source code versions.

Local Machine

documents\webmatrix solutions\webmatrix-{my site}

documents\visual studio 2013\projects\{my site}

Local Machine source code

documents\mywebsites\{my site}\{my site source code}

documents\mywebsites\webmatrixremote\{my site}\{my site source code}

Why is there two versions of my source code?  Does webmatrix work from a separate version then visual studio?  How do I deploy my changes to my azure webapp.  Should I be using webmatrix ?  what are best practices for managing my project source code.

Any help is appreciated.
