Server folder share and persmissions problem

Hope you guys/ladies can assist. Our Windows 2008 R2 File server crashed. No data lost. All servers are Hyper-V VM's. As it being weekend I saw it as an opportunity to clean up and reshuffle. I created a new fileserver VM |OS:Windows Server 2012 Standard. I backup up all the data first. Copied all the folders(and shares) over to new server.

I created all the shares and permission per department(groups) where users can access their relevant data. I use a test user with no rights. This user can access the data I have given rights to but any document i open is in a "Read only" state. when making changes and want to save the file wants to save on the local machine rather that the server folder.

I redid all the permission from main folder down to the excel doc in the sub folder. But it still in the same state. I am missing something. Please if anybody can forward an solution/opinions it will be great
