LDAP over SSL which certificate does it use?

I am working on migrating to a new certificate architecture. When I enable the template to allow the domain controllers to request a new certificate so that the domain controllers will now have 2 certificates one from the old certificate root and
a certificate from the new root. When a new connection is made to LDAP over SSL which certificate is used. My concern is that I have many non windows that use LDAP over SSL and don't want them to fail if the new root certificate has not been trusted.
How can I specify which LDAP certificate to use for LDAP over SSL during the migration to the new root CA?

Thanks for the link. So I understand it correctly,all of my domain controllers are running Windows 2008 R2. If I want to force the domain controllers to use the old certificate I could create a certificate template that will issue a certificate that will
expire before the old certificates.
