The default result source for a built in search page is 'this site', meaning the site collection.
If you run a search from an enterprise Search centre site then the default result source is 'everything'. You will also have to check that you've got security rights to see the files to search for them, if you don't then the security trimming will obviously remove your access.
I take it that you've checked the results in the Search Adminnistration > Crawl log and found the files you're looking for listed in there with success messages?
