So your user accounts sit in Domain A (network with 2008 R2....) and their mailboxes live in Domain B( Exchange 2013)? Is that correct?

First off, I highly recommend you update your 2008 R2 OS' to SP1 and install all hotfixes to those machines. I'm not 100% sure but I think 2008 R2 isn't even supported anymore.

Has this always been an issue? How many front ends are hosting OWA for their users (how many users are there?). Is it a resource issue? What is hosting the OWA URL; meaning, how do clients authenticate and come into your environment? What is CPU like on those front ends?

Win 2008 R2 requires SP1 for support.

Win XP is now out of extended support and you should transition off that immediately.

This sounds like a typical performance case.  Try using PAL to see what is going on:

dear lavely,

I am maintaining two different domains for my organization. one for AD and the other one is for email (Exchange 2013)

so, every user has two user accounts, one for AD and one for email.

there is only that one server having AD and exchange mailbox, client access etc roles.

slow issue is facing all time..
