This will add replica of public folders on Exchange Server 2003 to Exchange Server 2007. This is the simplest way to add replica of all PFs to Exchange 2007 PF database.
.\AddReplicaToPFRecursive.ps1 -TopPublicFolder "\" -ServerToAdd "exchange2007"
Once the replica is added the next step is to move the replica from Exchange 2003 to Exchange 2007. To do this, jump to scripts directory and run following command.
.\MoveAllReplicas.ps1 -Server "Exchange2003" -NewServer "Exchange2007"
Let this run for a while, at least 24-48 hours, check the instances in system manager, it should be empty..Jonas Andersson MCTS: Microsoft Exchange Server 2007/2010 | MCITP: EMA 2007/2010 | MCSE/MCSA Blog:

Hi,
For this issue, I suggest you run the Get-PublicFolderStatistics cmdlet and examine the output. If the folders listed are no longer required, you can remove them by
this cmdlet:
Get-PublicFolderStatistics | Remove-PublicFolder
Re-run this cmdlet and when no results are returned, you will find that this particular issue no longer prevents the uninstall of mailbox server.
You can know more information from this document:
Clarifying the public folder store removal on Exchange Server 2007
