Dear customer: You can try the following command and check the effect. 1. Run setup /PrepareDomain:<FQDN of domain you want to prepare> to prepare a specific domain and check the effect. To proper assist you to troubleshoot the issue, please help collect the following information: 1. Check whether you disable Outbound Replication on the Schema Master? 2. If so, enable it, and rerun setup /PrepareDomain, 3. Check the effect. If the issue persists, send the ExchangeSetup.log that located at <system drive>\ExchangeSetupLogs\ folder to v-rocwan@microsoft.com for analyze. Finally I have managed to solve the problem. Due to the bad connection between sites, the replication was not working properly... and this was the reason. Thank You all

I've had exactly the same problem. None of these solutions worked. I've finally managed to solve the problem by running setup.com /PrepareDomain on a Domain Controller (DC) of the root domain. Worked like a charm.
