Hi, our company is having some problems with emails coming from Office 365/Exchange Online. Every email coming from them is arriving whit a long delay and sometimes we don't even receive the message. Can someone help me with this?

Hi,
Is there any NDR message when the message can't be received?
Additionally, companies running Exchange 2003 after April 8, 2014 will be responsible for their own for support. More importantly, because Microsoft will no longer provide security updates, companies that choose to continue running Exchange 2003 accept the risk associated with that. For more information about Microsofts Support Lifecycle, please visit the Microsoft Support Lifecycle page.
I am not sure about whether there is any mail flow issue between Exchange 2003 and Exchange Online. I suggest we can upgrade your Exchange 2003 to Exchange 2010 to get better mail expirience.

Please trace the emails getting delayed and collect the header information wither from O365 portal or from message in outlook itself. Send it to me and I will tell you where it got delayed.
