Is there any way we can pull data from Message trace which is over 90 days on Office365. Its for reporting purposes.

Already they increased the message trace to 90 days from default 30 days in office 365 last march 2014

I don't think so you would be able to do this unless you have raised an exception earlier for this during setting up your office 365 account with Microsoft 

Its better to raise a ticket with Microsoft and they would be able to help  you further
