Seen this couple of times in past. Try to mov ehis mail box to a diff. store and then move it back or else disconnect the user mail box, run clean up agent and then reconnect it back. See if that makes any diff.Raj

Move mail box (http://support.microsoft.com/kb/821829/en-us) Go to ADUC, right click on problematic user and say remove exchange attributes. Wait for 5-10 minutes, run clean up agent on the store and you will see red mark on the diconnected mail box. Again right click on the user and say connect, select the same user.Raj

As above expert said you could move the mailbox to another mailbox storage to solve this problem. Please remember to delete the Deleted Items in outlook and create a new profile for user to test the results. Would you please let me know which mode are you use to connect outlook? Exchange mode or POP3 mode? Because POP3 mode will leave a copy of your mailbox in server even you delete all items in outlook. You could check the actual mailbox size in Exchange System Manager after you empty the mailbox: Exchange System Manager>Administrative Groups>Servers>Storage Group>Mailboxes> If the problem still occurs please let us know. ThanksYour expertise never fails to impress!
