Extending Schema for Windows 2008 R2 Domain Controller, Is it safe for Exchange 2010 SP3 Server?

I am in the process of extending Active Directory Schema for my Windows 2008 R2 Domain Controller. I also have 2 Exchange Server 2010 SP3 servers in my environment. 

Please help me figure out if extending AD Schema will not affect my Exchange server in any way.

Is it safe to do this?

What scares me is that Windows 2012 R2 Compatibility Matrix shows it does not support EX 2010 SP3.

Please advise.

I'm not sure if you mean Windows Server 2012R2 or Server 2008R2 since you mention both.  Either way, as long as you are at a minimum of SP3 and RU5 on the Exchange side of things you are supported.

Based on the matrix for AD Functional Levels supported, i have run Exchange 2007 SP1 in a 2008R2 Domain/Forest Functional level without any issues. So i am not exactly sure how accurate that matrix is any what is supported?

That being said you should follow what is "supported" however supported does not mean it will not work, as i have stated an above scenario.

Not supported may mean that it will work, but it also means that if you have a problem Microsoft support tell you to deal with it on your own bc you are running an unsupported configuration.

Please refer to Hinte's link to find the supported Active Directory environment for Exchange 2010 SP3. And we can install the latest patches and service packs for your Exchange 2010 SP3 to work with the Windows 2012 R2 Directory server.
