Does exchange BPA do any tests on mailbox security, public folder security, exchange security?

Hi It will perform Exchange security checks and AD checks related to Exchange. It won't check mailbox security or public folder security as the way you want it to (Iassume). For e.g check who has permission on what mailboxes and public folders. Sukh

There are a number of checks it perform such as Inheritance checks on OU for permissions blocking, misconfigurations such as open relay, etc.. Or is it a waste of time, and we should just wait until the migration then run the new version of BPA (2010)?

I'd recommend that you run the BPA beforehand and iron out any issue before the migrations. Then run the BPA again after. This way your 2003 env will be prepared and you can be assured that you're not carrying over any other issues. In fact, it's good to run the bpa frequently to check all is good with your exchange deployment, even when in operation (post migration). When you run the BPA, you can always check for update, it;s will get the latest updates from MS. Sukh
