Exchange 2007 Storage Database
We have a storage database that is over the 50GB quota which I'm guessing is a default setting. How can I increase this limitation? Also, I have created a new Storage database and started moving old employee mailboxes and intern mailboxes to
the new database but the original database has not decreased in size. Do I need to defragment the database to recover the supposed lost size?

The database doesnt decrease in size on disk, but the free space available from moving mailboxes will be recovered and used again by Exchange.
Event 1221 in the app log will tell you how muhc white space is available in the store:

I wouldnt run an offline defrag. Not worth it.

Alternate ! you can move all mailbox into new store and delete existing store and create new store and move user back into new store, But you need to plan enough down time for user mailbox depend upon your ENV and SLA.Anil

Can you give me the Exchange Management Console command so that I can identify the correct database in the registry? Also, I am trying desperately to get this issue resolved as we are restarting our Exchange server every other morning because services
have stopped. I'm hoping that exceeding the database size is the the biggest reason. We have tried and corrected several items in our Backup software to try to resolve the issue as well.

Get-MailboxDatabase will give you the guids of all the databases
