I tested with Outlook 2013 and Windows 7, once the new incoming message becomes read, the "new mail" envelope disappears as it should.
Does this issue persist if you switch the view to others? I suggest we try to start Outlook with the switch "/cleanviews" to reset default view:
Press Win + R, type "outlook.exe /cleanviews" in the blank box, press Enter. This method resolves issues related to the corrupted views, and we can check the result again after Outlook resets default view.

Opening Outlook with the /cleanviews switch didn't seem to do anything, and didn't resolve the issue. The 'new mail' envelope icon still hangs around if I mark the message as read using the little blue bar on the message in the compact view, and it disappears if I mark anything as read/unread using any other method (e.g. Ctrl-Q, ribbon button, context menu).
(Sorry I didn't reply sooner - I was expecting to get an email when someone replied, but apparently I don't have that set up.)

It seems I didn't get clear about this issue at first, now after the test I can produce it: The envelope doesn't disappear if I click the blue bar to mark the message as read.
I can confirm this occurs on multiple Outlook 2013 machines and it is not changeable yet, we need to switch to other methods to mark the message as thread, thus the envelope will disappear.
I've reported this issue and hopefully we can get it resolved in future versions, thank you for focusing on our products.
