Brand new install of Office 2013/One Note creates notebooks that will not open.

On a fresh install of Office every time you open Onenote I get three boxes "we couldn't open that location" It might not exist or you might not have permission.  when you look at the properties of the location it points to c: or c:\(x86)\Microsoft or office\Ofice15 with the name of "Program". If you delete or remove this notebook it tries to open again once you close an reopen OneNote. If you sync the notebook it will only stay until you restart the program. You can change location of the notebook, but it only opens a new one when you restart the OneNote.

I have a similar issue as described by OP. I tried your suggestion here, and that didn't help.
