You can uninstall an agent at any time and it has no effect on SCOM, You must never install an agent on any SCOM server, they manage themselves You may need to think of the following If you uninstall an agent and it is being used as a watcher node then the monitor will fail and if its part of a management pack set like AD or exchange then the object will still remain in the console but will not be monitored.
