the primary diffrence is backup-restore will have same instance of Site so that it will have same  list GUID ,running workflows ,content type and everything.but in import-export sharepoint create a new GUID for everything therefore it will have diffrent List Guids .running workflow instance are lost in the import-export. 

Simply put,

Backup-Restore is used with site collections - this will transfer everything to the new site

Import-Export is used with sites, lists - this will not transfer everything (say workflow instances, versioning)
