Thanks for the help.
The two database structure (table structure) is different. We’re developing a new system and trying to move the data over.
First run, need to move some preference set data and later on and keeping two systems running and finally, need to move the changed data set.
Is it the Integration service is the right tool for this kind task?

Yes, you may be as specific (in mapping of what and how you move) in your Data Flow Transformations.
I have one suggestion - you can use
SQL Server Import/Export Wizard , set it to what makes sense and make it a SSIS package which you can modify and run anymore times.Arthur My Blog

You can use SSIS packages to populate new schema (alter natively write T-SQL scripts) also would advice to look CDC for incremental data changes
