Why some files types are throwing warning in crawl log when it is crawled by custom .net bcs file share connector.

OOTB is working fine but custom throwing warning for some of the file types. i assume this may be because of iFilter not working with custom BCS. So any idea how to get rid of this

Then first thing you should do when asking for help is to also provide the crawl log error. Your exact issue will be a bit clearer then.
