Will a manual standalone installation of SCEP 2012 upgrade a standalone installation of FCS...
... or does Forefront Client Security have to be explicitly uninstalled first?

If I remember correctly it will be upgrade automatically no need to remove it.

The above is correct as the removal process of previous versions or competitive products has nothing to do with ConfigMgr and is performed by the SCEP installer itself.
