I would amend the resource calendar to reflect their working hours in total, but I don't tend to reflect the actual start time - it's just too much micro management.  For example, if a user works 20 hours per week, then I'll just set up 08:00 to 12:00 each day, rather than say 10-12:00 and then 13:00-15:00.  Keeping the start time @ 08:00 keeps the Gantt chart formatting nice :)
