User can't access site after Move-SPUser performed

We moved to claims-based auth with our move to Sharepoint 2013 a couple years ago. Lately I've done a Move-SPUser on a user. I ran into trouble with this, but it seems using the -IgnoreSIDHistory flag works that out (see my forum question about this here).

The trouble I had today is that I ran this on a user, and then he claimed that he still could not access the page. I went to one of the sites he mentioned he should have access to, and his user account was listed in the <Site> Owners group. When I click on it, it was really really him, as I could browse to his OneDrive documents from there and everything.

Weird thing is... if I did a Check Permissions on the account, it says "None". Then, I added him to the group, and thus there were two of him in the list. At this point, the Check Permissions checks out and says he has Full Control. Odd thing is that clicking on both of the names in the group takes me to presumably the same page. However, the ID in the URL was different for each. The ID i'm referring to is the one in this kind of link: https://<sitename>/_layouts/listform.aspx?PageType=4&ListId={<listid>}&ID=<id>

It seems like the old user stayed the same, and it made a new one, but both user links went to the same user. I'm not 100% sure. Can anyone speak to this behavior, and what I can do to prevent this kind of behavior from happening?

Do you have the User Profile Service configured? Can you run Move-SPUser as the farm admin (rather than say, your account)?

Yes, I am running the cmdlet as the Farm Admin account.
