I've created a new application for IE 11 (I had to package the pre-requirements etc) and this works just fine when it's deployed to a client, both x86 and x64. The application installs in about 10-15 minutes.

Now, I've included the same application in my task sequence and I've noticed that for x64 systems it takes ages. More than an hour just to install IE11, then the rest of the apps get installed normally. Strangely enough, the x86 doesn't have any trouble, it installs it in about 15 minutes.

Did anybody have such an issue?

I'm re-imaging my test client again, I can attach the log later on.

This question cannot be answered without knowing what exactly is taking such a long time, so you really have to examine the logs. 

It just completed the installation after more than 4 hours (for the whole TS). It generally takes about 1h without IE (and I didn't install Lync nor Office..).
This is from the logs, I can see that at 11:19:07 it starts Installing IE and it finished at 13:20:22. I can see just a few lines logged during all of this time:
