The project portal was setup using http://xxxx.company.com/sites/Projects

When you go to connect visual studio to the url default is setup to be used as http://xxxx/sites/Projects. 

How do I set this up to redirect to http://xxxx.company.com/sites/Projects so that VS is connected to the sharepoint portal.

From your post, my understanding is that you want to change the TFS portal site URL to use FQDN.
