Unfortunately, there isn't a way to remove the "Shared With Everyone" folder for all users. As an admin, you can just log into every user's OneDrive for business library to delete it one by one. As here it is impossible due to amount of the users so let the users delete the folder by themselves.

Thanks for the reply. The main goal of the University is to bar the students from using the 'Shared with Everyone' folder. How will the University check/verify if the students who for instance through an internal mass mailer have actually gone ahead and deleted the 'Shared with Everyone' folder in their OneDrive for Business? It would not be feasible to perform this action for 13,000 students.
