Can I use the scom discovery wizard to scan active directory and find out which servers do not have the SCOM agent installed?

You can't do this as such with SCOM - you could use SCCM to check which servers have a SCOM agent on them (and do a version check). And also to create a container of servers that don't have the SCOM agent. With OpsMgr, if you do try and install an agent on a server that already has an agent from that Management Group then it won't show up in discovery.
