Hi,
How have you configured Wake-on-lan for the site? I recommend that you use Subnet Directed broadcasts as this gives a much higher success-rate, make sure that no routers block the wake-on-lan traffic as well.
Wake-on-Lan in sccm uses the hardware inventory to determine Mac address/ip address/subnet so it must be enabled.
is the inventory data in SCCM up to date?

make sure the machine you are trying to wake up using WOL have the magic packet support on the lan card, check for any firewalls in between, are you using the VPRO technology on the server machine?

Did you check the WOL related default reports ? What is the status shows in those reports? (All computers targeted for Wake ON LAN activity, History of Wake On LAN activity etc...)
Check whether which is the port used for WOL (UDP 9?)Anoop C Nair - Twitter @anoopmannur

That means the packet is reached the network segment however didn't reach client?
You've mentioned that it's working with third party tool. Do you know which port it uses?
I think, it's always better to do some network capture so that you will get more details on this issue?Anoop C Nair - Twitter @anoopmannur
