I have SCCM 2012 running in xyz.com, since there is a requirement to have separate another SCCM instance i am creating a sub domain say xyz.abc.com and can i have a SCCM 2012 infra created isolated from xyz.com

There will not be but like Jeff said, Why? You can use the RBA feature to allow for role separation.

You don't need to introduce sub domain. You can happily run two independent SCCM organizations in one domain.
