The first question would be, why did you use a secondary site? Is there a specific need for it? In ConfigMgr 2012, the need for secondary sites is reduced since you can have just a DP in remote sites.
To answer the question, though, I addresses are in Administration | Overview | Hierarchy Configuration | file Replication. You should be able to set rate limits there, I believe

You can set Rate Limit on DP as below...
Administration--> Distribution Points --> Select DP --> Properties--> Rate Limit..
