You need a script to install LIMS and copy servers.xml file. You can use PowerShell Appdeploy Toolkit to do that.

I am deploying Sample Manager (LIMS) and can do that fine. How do I include the servers.xml file that contains the configuration settings for the client software in the SCCM Application? This will prevent us from having to touch over 200 computers and manually configure the settings.

There's nothing built in to ConfigMgr to handle a one off file distribution, but that doesn't mean you couldn't create your own script that does the installation and then copies the proper file to the target system. The PowerShell App Deployment toolkit
is one great way to do this, but you could create a simple batch file or your own PowerShell script as well. You could even create a separate package to deploy just this single file properly. There's no one single way to do this.
