Permission problem
I have a document library in SharePoint 3.0 version 12.0.0.6219. I have directly assigned a domain user 'read' permissions to the document library. Inside this document library there are many folders that inherit permissions from the library. Inside these folders there are various files that are inheriting the folder permissions (i.e. the library permisions). The user can open all folders with no problem. The issue is that this particular user cannot even see that files exist in some of the folders. Some folder he can see the files, others he cannot. I have looked at the folder and file permissions and they all say "inherited from parent folder or library". Any and all help is greatly appreciated.

This may be something that you have already tried - but I will ask anyway just in case: have you checked to confirm that the user is not simply using a different view of the document library? If item level permissions are not set (i.e. permissions are inherited like you say) and he has read access to the document library there should be no issue. I have had a few clients before report problems with (for example) documents not showing due to a date filter being applied. HTH.Benjamin Athawes Twitter SharePoint Blog

Another possibility is that the document some user cannot see is in draft version without any published version. Please check the Draft Item Security setting in document library settings->Versioning settings.
