Permission

My clients have around 13,000 AD users,according to client, they all can access to SharePoint

How do i set them as contributor to discussion list but they can't access to site content? the best hide the "gear" (setting) on the top right

They will be granted permission through an AD group on the site collection or the web application. You will need toreduce it's permissions to limited access. This will allow users to see basic things like icons but not access general content.

You will then need to break inheritance to the discussion list and assign them contribute rights on that list only.

Now the problem is Client refuse to touch their AD team, they (their AD team) have a lot of concerns and have to go thru a lot of office procedures

So, i guess all i can do is break the inheritance and assign "all users" contribute rights to specific list, luckily i have only 3-4 lists to do so

this is the correct way to do so?

Yes, you can have a try.

If that is what you want to achieve, you can also delete unique permissions.
