NTFS Perms Modified. I think I have them fixed. What should I look for?
An overzealous admin changed the E:\ drive perms on the combined SCCM/SQL server. This re-permissioning removed everything, on the entire drive, except Users, Administrators, SYSTEM and the SCCM service account. Obviously SCCM and SQL were broken without their accounts (MSASUser, MSSQLUSer, SMS_SiteToSitexxx) in the NTFS perms list. Manually comparing to a test SCCM server, I think I have repaired everything. Wow, a lot of granular perms, especially in the inboxes directory! Nothing stands out in the EventViewer. Anything else I should be looking at? I hesitate to ask this question, but do I need to look at every log file in the Logs directory?

May be you can try site reset to restore the permissions?
