Is there a place to modify the content of the alert emails for malware detection in Configuration Manager 2012 R2?

For instance we don't really need the collection name or domain information included since we only have one device collection and domain.

No Sorry it is not possible to modify the builtin email content that Endpoint/SCCM sends.

As Jrgen points out, it is not possible to change this in Configuration Manager, however if you have System Center 2012 R2 Orchestrator, you could link this with email and Configuration Manager and automate a workflow that will achieve this.
