How to filter custom list items based on user permissions ?
I have a custom list with a column 'Library URL' (and some additional columns) and the column data contains a link to a document library (More than 100 document libraries in total). Document libraries are associated with unique permissions via groups. A user might have permission only to a subset of all existing document libraries within the site collection. How do I make sure to display only the items to which user has permission to access in the custom list ? Thanks.

If users don't have access to content, then they should not see it. However in your case you have created a custom list with custom columns for url so even if users don't have access they know that a document library exists! :) I would try using content query web part to pull documents based on document content type and then style/group based on requirements like site, content type, etc. That way users who don't have access to content will not see it... This is not taking into what your business requirements are at present.
