Is there anyway to remove Internet Explorer from the taskbar via GPO? I don't want to remove the option of pinning items to the taskbar or remove all of the items, I just want to remove IE.

As far as I know there dont have the GPO can unpin a program from taskbar, we can also use the following script.
Pin Items to the Start Menu or Windows 7 Taskbar via Script

You can still unpin a program from the taskbar unexpectedly when you enable the "Do not allow pinning programs to the Taskbar" Group Policy on a computer that is running Windows 7 or Windows Server 2008 R2
