That is a very broad question:
You need to set policy. Under the client settings, Endpoint Protection you need to have it set to Install for the machines. If you set it on the default policy then all machines will install and manage. If you create a new Client Setting then you will need to deploy it. Machines will pull down their policy, see that they should be running SCEP

"Automatically remove previously installed antimalware software before Endpoint Protection is installed"
Within client settings.

That is set, I have two clients that failed in the removal process.
Is there no way to deploy FEP except when installing the client?

I think the it will attempt to reinstall SCEP after a short period of time automatically as long as it's enabled properly.
