I have configured Windows firewall policy under Endpoint Protection in SCCM 2012 R2, but when I am deploying that Windows firewall policy to collections its taking time more than 1 hour to apply on the target systems. I had scheduled the deployment policy to custom for run every 1 minute.

Where do you edited this? The Client policy polling interval (minutes) could be specified in client settings to shorten the policy retrieve time.

The client may haven't received the firewall policy deployment policy. The compliance evaluation schedule is not work before the client receives the deployment policy. If you want to apply the firewall policy as soon as possible, please configure the "Client policy polling interval".

I have changed the client policy interval time to 3 minutes but still Windows firewall policy is taking 1 hour time to apply on target systems.

Even 3 minutes is way too agressive. Once or twice a days should be ok .
