Maybe a dumb question, but does EMET kick on as soon as a person boots up their computer or does the desire to have it run at startup need to be configured? If yes, where do we configure that option? Thanks.

EMET isn't started a logon or at startup. With EMET 5 a service was introduced to update and apply the group policy settings and to show notfications to a user. In the previous versions of EMET the notifications were handled by an agent which was started at logon but the agent doesn't offer the protection.
Most of the applications (if not all) EMET has mitigations for are applications which are started by a user when a user is logged on. Windows is configured in such a way that the mitigations are applied when the application starts. I guess that the mitigations
are also applied when an application is started (remotely or through a sheduled task) when no user is logged on because the application is running under a specific account.
