Do I really need to download Deployment Tools, Windows Preinstallation Environment, User State Migration??
I am doing my install of the SCCM 2012R2 server and I am curious why do I have to download the following tool: Deployment Tools, Windows Preinstallation Environment, User State Migration. I am putting together SCCM mostly for 3rd party patch management
none of these do that.

Whilst not required for the purposes that you are using ConfigMgr for, they are required to pass the pre-requisite checks when installing ConfigMgr 2012.
